Yes, if you encrypt the "jukebox" CD you wouldn't need the developer Jaguar + CD bios. But you still need a very rare Alpine or Atari Flash cart.
Unfortunately, encryption must be done on a Jaguar. There is no PC software that can encrypt the CD.

I've downloaded several homebrew games that are encrypted and run on my jaguar cd.

So we just need a single person with the skunkboard or the knowledge to encrypt the disc.

Them we need this:

Atari FlashCart: eBay Auction -- Item Number: 220738414780

$175 is not much for the entire Jaguar library.

Something just caught my eye today:

"Atari Jaguar Preservation Pack"

It seems their's already a way to backup games from CD to the Skunkboard....

Can anybody give me more info, like who are the developers behind it ?

Google didn't found anything. The pack is similar to KA Aircars, so can I suppose they are made by the same team ?

The cd part of that are regular rom images that they distributed on a regular PC formatted cd, IIRC.

The skunkboard already can import roms from a CD.
