Most people who make a joystick controller (I'm assuming you mean like an arcade joystick?) just hack an atari controller as far as I'm aware. Just a matter of soldering wires to each button contact and connecting a corresponding switch or joystick. The main difference between hacking a jaguar to say a Megadrive controller is that the Jaguar makes much use of something like the matrix setup on keyboards. So instead of finding a common for all the switches, it's far easier just to have pairs of wires for each switch. Nothing to think about in that case. No wiring diagram necessary for that (",)
The hard part with the Jaguar is what to do with the keypad. You could either have 12 small buttons (lots of work) or graft the whole keypad section, with buttons onto the front of your controller. Or just leave the keypad out if as you say you wont be using it.
