I opened up a sealed container of 5.25 floppies and was overcome by this terrible stench of wet eggs and socks and spit-in-your-underarm stink, with a sweet perfumey odor.

How can I safely fumigate them? They still work perfectly though and there's no visible mold or water damage or shit like that.

I never tried em but you can get odor absorber at a hardware store. Its a little bag for putting in closets and sump pump rooms to get the stink out.

You can also try leaving them out in the open air for a bit, or putting them in a container next to a cup filled with baking soda.

A few months ago I had gotten a box of like 90 floppies, and the whole box stunk like an ashtray. I left em exposed and now they smell fine.

All good suggestions. Something benign so they don't get damaged..
