I'll always consider Super Mario 64 to be the best 3D platformer. Not only did it introduce so many things, it was d*mn fun, too. The graphics still hold up fairly well today.
Behind that, Banjo-Kazooie, and Super Mario Sunshine (though I was a bit disappointed with that one).
